Empty bottles, not to be confused with a lot of empty bottles, are useful for extracting the contents from wells or fountains, and saving them for later. When dipped into a well or fountain, it will become a random potion. If cursed, the well or fountain in use will immediately become dry. If blessed, it won't guarantee to become a blessed potion. If dipped into the Holy Well it will become a blessed bottle of water.
You can also dredge up an unrelated junk item called "empty bottle" by Fishing. Its icon is a fish, and it can't be used for anything, only sold.
